Last week Google was hit by a bug that is related to the URLs and considering them a canonical URL. It seems that Google has replaced one URL with many other URLs for many websites.
This is the reason why you see huge fluctuations in the search results and tracking tools. Many people have a thought that this could be another update and their website has been hit as URLs are once ranked, they were not ranking.

Quick update: Coverage reporting updated yesterday & now shows data through Fri 9/25. For this news publisher, you can see 1,241 urls drop as of Fri.
